On 27 February 2020, an Italian businessman flying in from Milan tested positive for SARS-CoV-2 at Lagos State University Teaching Hospital. He was Nigeria's index COVID-19 case, and the first in sub-Saharan Africa. Three days later — on 5 March 2020 — the African Centre of Excellence for Genomics of Infectious Diseases (ACEGID), at Redeemer's University in Ede, Osun State, released the full SARS-CoV-2 genome sequence of that index case. It was the first whole-genome SARS-CoV-2 sequence anywhere in Africa. By the time CDC Atlanta had released its first US sequence, ACEGID had released three.
This was not a one-off. It was the visible peak of a decade of in-country genomic capability built quietly inside a private Nigerian university by Professor Christian Happi and his team — much of it on the back of Lassa fever.
## How ACEGID got there
Lassa fever is endemic to West Africa, with Nigeria the largest reservoir; it kills 1,000–3,000 people a year, mostly in Edo, Ondo, Ebonyi and Bauchi. The diagnostic infrastructure inside Nigerian general hospitals through the 2000s was almost non-existent — by the time most patients were diagnosed they were already in multi-organ failure.
Happi, returning from Harvard in 2012, set up ACEGID with a World Bank Africa Centres of Excellence grant. The lab installed Illumina MiSeq and later Oxford Nanopore MinION sequencers, with cold-chain reagent supply routed through a private logistics pipeline because the federal one was unreliable. The first Lassa whole-genome surveillance papers followed:
- **Andersen et al., *Cell* 162 (2015)** — first comprehensive Lassa genomic surveillance of the West African outbreak, with ACEGID supplying the Nigerian sequences.
- **Siddle et al., *NEJM* 379 (2018)** — the 2018 Nigerian Lassa outbreak, sequenced live during the outbreak, showing it was driven by independent zoonotic spillover from *Mastomys natalensis* rodents, not human-to-human chains as initially feared.
This was, at the time, the largest and fastest in-country viral genomic surveillance programme south of the Sahara.
## Why the three-day SARS-CoV-2 turnaround mattered
The February 2020 Nigerian sequence was clade A, traceable to northern Italy — confirming international, not local, importation. That single fact:
- Underwrote the federal decision to close international airports rather than impose internal lockdowns first.
- Allowed WHO Africa to baseline the continental genomic surveillance network.
- Anchored the Folarin, Eromon, Oluniyi et al., *Science* 369 (2020) paper that mapped early SARS-CoV-2 movement into West Africa.
ACEGID was subsequently designated a WHO Africa CDC reference centre for SARS-CoV-2 sequencing for West Africa, and ran the regional sequencing pipeline for the Beta, Delta and Omicron variants between 2020 and 2023.
## The follow-on capacity
ACEGID has since:
- Co-developed Sherlock CRISPR-based diagnostics for Lassa and Ebola.
- Trained over 600 scientists from 25 African countries in pathogen genomics.
- Anchored the African Pathogen Genomics Initiative under Africa CDC.
- Published >150 peer-reviewed papers including in *Nature*, *Cell*, *Science* and *NEJM* — most with Nigerian first or corresponding authors based on Nigerian soil.
## Why this is a Niprisan-rule breakthrough — with a twist
The institutional home is a Nigerian university. The research, the sequencing, the publication, and the release were Nigerian. The international collaborators (Broad Institute, Harvard, Oxford) provided reciprocal capacity and co-authorship — they did not extract the science.
The twist is the financing model. ACEGID does not rely on the federal research budget; its core funding comes from the World Bank, NIH, Wellcome Trust, and Africa CDC. That is what allowed continuous operation through the 2016 recession, the 2020 oil-price collapse, and the 2023 subsidy crisis — periods in which federal research-institute salaries went unpaid for months.
Nigerian science *can* produce world-class output continuously, when the funding architecture is structured to not collapse with the federal cash position. ACEGID is the proof of that.
